Nothing wrong with the rpm intake for what you are doing.If the a/f ratio is over 14 at WOT then you need to richen up that carb a bit.That is too lean.
The big difference I have is TTI long tubes, 3" H pipe and Flowmaster Series 40 Delta Flow Mufflers
727 with 2600 stall converter 3:23 with an open rear (true-trac is on the bench waiting for time to install), 275/60/15's
So almost exactly the same. I dynoed it a week ago during the Hot Rod Power tour. My results were
HP 378@5300 TQ 422@3800
I was running on the lean side at WOT
I'm by no means an expert, but stock HP manifolds don't breath well when you add the extra cubes to the engine. I don't think it's in the intake, the RPM intake can make power.

I thought the Comp XR was a roller cam, I remember looking at it when specing out my parts, but the heads are an upgrade, yes. Not worth 100 hp though.

My cam is a roller cam as well.
My A/F ratio was well above 14 at WOT, but i was not able to obtain a printout of the A/F ratio. I realize there is some tuning to be done, but I do not believe a little richer would explain the discrepancy.
The car will be dynoed, at a different company on a different dyno this thursday.
Forget about setting the timing with the marks on the timing chain cover. Use a vacuum gauge connected to the always on port and turn the timing up until the rpm stops increasing and the vacuum reading is at it's highest. It should start to stumble when you've gone too far, back it off so the vacuum reading drops 1/2" to 1" and lock it down. Does your Pertronix HEI have a vacuum advance? If not you are losing a ton of power (and fuel economy).
Fatten up your secondary jets: a 14 to 1 fuel ratio is way too lean for WOT, you need to get it down to 13 for max power. 14.7 is the magic"stochiometric" number to shoot for, but not at WOT. A reading of 15-18 is okay when cruising on the highway, but it should richen up to 14:1 at moderate throttle and 13:1 at WOT (any lower/richer and you'll loose power and foul the plugs.)
